Try reformatting the disk by doing dd if=/dev/zero of=/dev/sda1 bs=512
(might be able to use multiples of 512 never sure on that one).
Replace sda1 with the name of your partition, repeat for additional
partitions. I've seen this sort out some problems similar to yours
before, doesn't always work though.

DO ***NOT*** wipe the entire disk (/dev/sda) you will have trouble
rebuilding the partition table if you do. I've done this before and in
the end only windows managed to save me!
