[iPAQ] loss of minicom connectivity with ipaq cradle

I am in a panic! I have an ipaq 5550. I use minicom 115200 8N1 to
connect. I have been doing this for months. Today I setup a PPP
connection copied some files down and rebooted the ipaq. I see

Uncompressing Linux........................................... done,
booting

the kernel.

Then no login prompt. Hitting key on minicom session does nothing.

I looked at each file I copied over. The ones I copied to /etc/init.d
are new scripts. And all it does is start an application to set the cpu
speed. But I have had that app running for over a week and reset and
replaced the battery several times!!!

Any idea on how I can fix this would be appreciated. I can not
hardreboot and reflash. The "boot" prompt does not show up on minicom.
