The available information about LiIon and/or LiPoly battries is very
little and it seems that the battery manufacturers don't know exctly
too.
What is know is the following:

1. Do not ever discharge a Li* battery completely!
On every complete discharge you will lose some capacity.
For iPAQs: If you intend to leave your iPAQ unattended for more than a
few days then disconnect power. For newer iPAQs remove the battery, for
older iPAQ either flip the switch or press the magic combo until it
switches off completely:
        Press all at once and keep pressed:
        Calendar + Arrow buttons + Reset
until the display fades away.

2. Do not recharge the battery when it is still almost full!
Doing so will also also kill your battery capacity sooner or later. Best
from my experience is to only recharge if the capacity goes below 90% or
less. But remember point no. 1 !

Apart from those two rules of thumb very little common knowledge is
available.
