By default rxvt does not interact well with the latest versions of
xstroke. The xstroke web-page now has some notes on how this can be
overcome by patching the application:

The rxvt-aa build came from the rxvt code-base in CVS at keithp.com. I
patched the code there to be xstroke-friendly.
(BTW, good antialiased fonts render quite beautifully at a wide range
of sizes. See the familiar-postinst package for an easy mechanism to
download some high quality fonts).

If you would like to patch rxvt, you can use the instructions at the
URL, (or maybe reference my changes in CVS for rxvt-aa).
If you don't feel much like hacking, you should be able to run
"xstroke -noauto" to make xstroke work in "full-screen all the time"
mode, to workaround this problem. The unpleasant side effect is that
you will then have to disable xstroke every time you want to use a
scroll-bar for example.
