Yes and no. You have to "hard-reset" (= the RAM is cleared) any device
when switching from linux to wince. But wm2005 and newer don't store
installed applications and data in RAM anymore. So while you reset
even new devices after running linux, you don't lose any data or
installed programs because they are stored in flash.
