jflash_pxa_linux from CVS on handhelds.org will also work.

JTAG TCK is the signal to look at most carefully. If it is ringing,
JTAG will not work. It doesn't help to slow down the clock frequency --
you need to dampen echos and/or reduce the slew rate of the TCK signal.
This is sometimes a major headache.
