It's not separating the files. It's preventing namespace collision.
It's the ability to find your configuration files regardless of
whether your package came with the system (/usr/...) or was compiled
and installed by the user (/usr/local/...). It's the ability to
answer someone's question by saying "Do this:
echo '120' >/var/qmail/control/concurrencyremote
svc -t /service/qmail
tail --follow /service/qmail/log/main/current
and watch for the remote concurrency to increase to 120."
