Disconnecting the cable and changing settings at any time is fine.
Keep in mind that the bootldr settings need to match. And, Yes,
don't worry about protecting it before resetting, it apparently
does not work reliably. If the peek values look fine, you are
OK. Just be sure to protect it before doing anything else that
changes flash memory.
