In systems required to run more than one OE/UE this is perfectly normal as the entire RAM has to be cleared in order to boot cleanly into the selected OE/UE
You have to use applications that save their data directly to non-volatile memory
BTW :If you reboot a desktop or laptop , are you expecting that data in RAM is persistent across the reboot
Perhaps someone` could come up with an autobackup/autorestore utility for dual-boot iPaqs
